After so many physio visits and doctors appointments since the age of about 15 (20 now) I still can't seem to avoid badly swelling up my knee in any longer than 1-2 km into a run because of what I'm told is bad muscle imbalances in my legs, small patellas and flat feet. With all that considered is a full recovery to the point of being able to join the military possible?

Posture issues are complex. Have you had a specialist, for example, identify which muscles in your legs are too tight, short, lax, etc.?
I've had a quad issue with a tight rectus femorus which can cause the patella to track poorly - I assume that it rides too high in the femoral grove. A short rectus femorus also contributes to a posture issue, anterior pelvic tilt. A common issue for older people because of their lifestyles.
